Balancing loot itemization vs. crafted itemization is tricky to do.  You want both to be appealing.

Personally, I tend to view things in "tiers" of quality.  We can also use the colors we all know and love or D&D style +1 - +5 numbering.  The below is really basic but could be seen as a starting point.  I feel that crafted equipment and looted equipment need to exist in all tiers.  However, as tiers get higher, it shouldn't just be a matter of having leveled up your crafting.  Instead, you should need special stuff, and you might even have had to go learn a special recipe through horizontal progression.

    - Tier 0 (White, +0):  Basic, starter stuff.  NPC-purchased

    - Tier 1 (Green, +1):  Slightly better than the basic stuff, but nothing special, no extra stats.  Crafted with common materials.

    - Tier 2 (Blue, +2):  Like Tier 1 but with some bonus stats on it.  Easy quest Rewards, drops from common named mobs, crafted using uncommon materials.

    - Tier 3 (Purple, +3):  More powerful and with some bonus stats.  More difficult quest rewards, drops from mid-grade bosses or special encounters, crafted using rare materials.

    - Tier 4 (Yellow, +4):  Another step up in power.  Tough multi-step quest rewards, really tough single-group boss fights, bottom tier raid drops, crafted using special recipes and rare materials.

    - Tier 5 (Orange, +5):  "Epic-level" stuff, potentially unique.  Very special quest rewards, raid boss drops, crafted with special recipes and very rare (dropped) materials

    - Tier 6 (Red, +6):  Artifact-level stuff.  Very rare raid boss drops, crafted using one-shot dropped recipes, dropped components, and very rare materials.  If you actually get (or make) one of these, you've achieved something special.

Just some basic thoughts to start it off :)

Yes, it is an important part of the crafting system in Pantheon that crafted items always be desirable:

6.0 What are the plans for crafting in Pantheon?

Crafting is an important part of Pantheon. A big emphasis is going to be on cooperation between adventurers and crafters. There exists a symbiotic relationship, not competition -- both adventurers and crafters will need each other. With as many horizontal content paths as we’re going to have, you’re going to want to seek crafters for those very specific situations. Instead of having to farm a specific piece of gear, it might be more beneficial to find a crafter with that recipe.

Some items drop when you kill a mob while others are harvestable and others are crafted. Other than a few class-specific rewards, such as epic quest items, many items will be craftable. Crafting also goes hand-in-hand with dropped items by allowing players to customize their gear. Players can often bring items to a crafter to customize and tailor them to their specific needs. Since a customized item is meant specifically for your character the item will likely be bound (un-tradable) but this allows the crafter to squeeze out some additional power from a dropped item. That said, it is possible (TBD) you could later break down the item into components allowing another crafter to use those materials to augment something for you in the future.
